I have two Optus mobile numbers on the same Optus account number. I assume if I enter just one mobile number (and the account number) into another provider's porting form (Belong in my case) at setup, it will only port that number and not effect the other number?

Yes that's correct. If anything else happens it's the fault of either Optus or Belong and they'll correct it.
Make sure you check if you have any cancellation fee's first though!
